If i update 10525 manually.. all programs will deleted?

Manually means that you have a Windows Installation Media of build 10525 and you run the setup.exe from it. Otherwise, Windows will install the update automatically. Either way, All the settings and programs will be there.

i upgraded windows 10 pro from official website Windows 10
downloaded today & installed but still it showing build version 10240 !?
or wait for an windows update?

Built 10525 is only available via Windows Updates for Insiders, There's no official build of 10525 from MS. The RTM version is still 10240.

In my case - Mac Pro Bootcamp - the update to the RTM 10240 deleted most of my programs and settings! Reverted back to Win8.1...

There is a difference between new builds and normal Windows updates:

Normal updates will just be offered to you through WIndows Update, they will be installed and that is it. They will not change the build number and they will not include what Microsoft calls "new builds".

If you however want to test the newest and greatest features, then you might want to join the Microsoft Insider Program and also get new builds. Note that this is not recommended if you really need the PC; new builds - compared to "only" getting updates - have a higher risk of breaking your system.

If you just want to use Windows 10, I recommend not to install new builds.
